Open the page for editing, remove the no longer present diagram, and add a new Gliffy diagram instead. You will now need to delete the offending diagram and the thumbnail png, from the attachments tab, as well as the diagram in the diagrams tab.

go back to the attachments page, and download all attachments (as a safety net). You need to export this diagram in the Gliffy format.

It should now open, first in view-only mode, but clicking on the pencil icon in the bottom left should open the full interface. Go to the Gliffy diagrams tab, and click on the diagram that is causing trouble. If you go to the attachments menu of the page (clicking on the more button next to edit) you will see that there are 2 tabs on the page, one for the attachments, and one for the diagram(s). This is not an official solution, but one that I came across when troubleshooting similar cases.
There is one way to fix this, but it requires a bit of an adventurous spirit.
